Dear Matt,
The Nanoscope or WSXM software may often be a black box.
Thus, if you are interested in using free software in order to analyze AFM pictures, another excellent alternative may be to use ImageJ.
It is the Java version of NIH Image with open source code and a lot of available plugins for different applications.
Also ImageJ became within the last years the reference analysis software in the field of bioimaging
I had modified one of this plugin (http://rsbweb.nih.gov/ij/plugins/afm.html) so that it can read read the latest version of the Nanoscope software (when I was working by Veeco) as well as the latest version of the Agilent Technologies format (since I work now for one of their distributor).
